Direction of Other Variables
Specify the direction in which continuous variables are more significant. This direction determines how the cutoff slider works in the chromosome plot. All of the variables are assumed to have the same direction.
For example, suppose the variables to plot are gene expression log 2 fold changes. Then:
Larger is More Significant highlights upregulated genes,
Smaller is More Significant highlights downregulated genes,
Both Larger and Smaller are More Significant highlights both up- and down-regulated genes.
To Specify the Direction of Other Variables:

Select Other for the Type of Continuous Variables to Plot on the General tab, to activate the Direction of Other Variables field.

Click the Direction of Other Variables radio button corresponding to your choice.
