Linkage Phase of Adjacent Markers

Use this field to specify the variable from the Annotation SAS Data Set listing the linkage phase of adjacent markers on parents P1 and P2 .

Values contained in this column must be listed in the table below:

Value:	Used for:
1	coupling (cis) on P1 and coupling (cis) on P2.
2	coupling (cis) on P1 and repulsion (trans) on P2.
3	repulsion (trans) on P1 and coupling (cis) on P2
4	repulsion (trans) on P1 and repulsion (trans) on P2.
Missing	the first marker in each linkage group.

To Specify the Linkage Phase of the Adjacent Markers:

Specify the Annotation SAS Data Set .

All of the variables in the specified input data set are displayed in the Available Variables field.

Examine the list of available variables.

Highlight the variable listing the location of the first marker in each marker pair.

Click to add the highlighted variable to the Linkage Phase of Adjacent Markers field, as shown below:
