" is selected, then probability columns for

genotypes AA and AB are included in the genotype probability file, and it is assumed that the probability of genotype BB is 1 - Prob(AA) - Prob(AB).

" is selected (the default and the appropriate selection for IMPUTE and BEAGLE), then probabilities for all three genotypes are included and the columns do not necessarily have to sum to 1.
